Mr. Nietzsche in the Convenience Store tells the story of part-time convenience store worker Matsukoma, and the new part-time worker, Tomoharu Nii, nicknamed Nietzsche-sensei. Despite Matsukoma’s enthusiastic approach to his job, his teachings are lost on Nietzche-sensei, who, much like his namesake, has a bleaker outlook on things.

Kiki Inoue could not fulfill her dream to become an idol and is currently working part-time at a convenience store. Takumi Asaba is the president of a convenience store chain and enjoys criticizing sweets on social media. One day, Takumi found a similar criticism about sweets made by Kiki and invited her to be a staff to develop an original "best seller" sweets.

Within the teddy bear, Yasuo Amano's spirit lives. He is the person who knitted the teddy bear and he was also detective. Kazuko then becomes involved in a case with Yasuo and helps to solve the case.
