1939年、ポーランド南部の都市クラクフにドイツ軍が侵攻した。ドイツ人実業家のオスカー・シンドラーは、一旗揚げようとこの街にやって来た。彼は金にものを言わせて巧みに軍の幹部たちに取り入り、ユダヤ人の所有していた工場を払い下げてもらう。ユダヤ人会計士のイツァーク・シュテルンをパートナーに選んだシンドラーは、軍用ホーロー容器の事業を始める。41年3月、ユダヤ人たちは壁に囲まれたゲットー（居住区）に住むことを義務づけられる。シュテルンの活躍で、ゲットーのユダヤ人たちが無償の労働力として、シンドラーの工場に続々と集められ事業はたちまち軌道に乗る。
1963年、ハンブルク。フリーの記者ミラーは、ガス自殺を図った老人が書き残した日記を読んだことから、元ナチス親衛隊員たちによる秘密組織“オデッサ”の存在を知る。さっそく老人の周囲を調べ始めるが、間もなく何者かに命を狙われるようになる。やがて、オデッサへの復しゅうを企てているグループと知り合ったミラーは、厳しい訓練を受け危険な潜入を試みる。
第二次大戦中、ナチス占領下のポーランド。ジェイコブはユダヤ人居住区ゲットーに住む元パン屋。ある日、ドイツ軍司令部でラジオのニュースを偶然耳にするが、それは、ドイツの戦況不利を伝えるものだった。ジェイコブが友人たちに伝えたそのニュースはまたたく間にゲットーに流れ出していく。外部と接触するだけで重罪に問われるゲットーで、ジェイコブの行為は大きな波紋を呼ぶが、彼は身の危険も顧みず、解放が近いというニュースをでっちあげて伝え続け、住民たちに生きる希望を芽生えさせていく……。
1941年のルーマニア。ボーマン大尉率いるドイツ国防軍の小隊は、山道を守る任務に就くため、広大なキープ（城塞）を拠点にしようとする。先祖代々キープの番人を務める老人は退去を忠告するが、ボーマンはその忠告を聞き流して部隊を入れる。その夜、壁に埋め込まれていた十字架を抜き取った見張りの兵士が謎の死を遂げてしまう。事態の解明を依頼された考古学者クザ教授の前に、キープに封印されていた魔物が姿を現す。
