האגדה שנכתבה לה ביומן מגוללת את סיפורם של שני פוקימונים אגדיים, פאלקיה – אדון המרחב, ודיאלגה – אדון הזמן. יצורים שמעולם לא היו אמורים להפגש, ודרכיהם נפגשו במסלול במקום שבו הזמן והמרחב חוצים זה את זה. המפגש הבלתי צפוי הזה הביא אותם למפגש לחימה ענקי אשר יתרחש בעיר אלאמוס, וכתוצאה מכך – כל העולם שאנו מכירים יהרס לחלוטין. כאשר אש וחבריו מגיעים לעיירת אלאמוס במטרה להתחרות בתחרויות הפוקימון שנערכות שם, הם נתקלים בתופעות טבע בלתי מוסברות. הם מאשימים בתחילה את פוקימון האופל המסתורי בשם דארקאי, וממהרים לתקוף אותו. דארקאי שלוקח על עצמו את תפקיד מגן העיירה מפני הכוחות האגדיים שמעבר לזמן ולמרחב נפגע, וכתוצאה מכך עתידם של אש, חבריו וכל תושבי העיירה נמצא בסכנה. המאבק של פאלקיה ודיאלגה עובר לשטחה של העיר. אש וחבריו מחליטים אז להירתם למשימה ולהציל את המצב.

הסאגה השנייה בטרילוגיה של "פנינה ויהלום" ממשיכה כאשר הפוקימון האגדי גיראטינה מנסה להחזיר את העולם הנגדי לקדמותו באמצעות תפיסת הפוקימון דיאלגה. מסתבר שכאשר הפוקימונים דיאלגה ופאלקיה נלחמו בעיר אלאמוס במהלך הסרט העשירי, הם יצרו הרס רב בעולם הנגדי. אך סדר הדברים משתבש כאשר שיימין נכנס לתמונה, חושב שגיראטינה מנסה לאכול אותו ומאפשר לדילאגה לברוח
